Cyton firmware upgrade problems from V1 to V3.x

After having some strange issues with my Cyton board (random freezing of GUI, channels turning off) I decided to upgrade the firmware. It was originally running 1.0.0 so I figured updating it would be a good idea. After hours of trying out different things now I can't use the board at all.

I followed this guide first: http://docs.openbci.com/Hardware/06-Cyton_Radios_Programming_Tutorial
and everything from that seems to work fine. I don't know how to verify firmware versions but the Arduino output is always SUCCESS.

When I try to follow this guide: http://docs.openbci.com/Hardware/05-Cyton_Board_Programming_Tutorial
I get a "no target found" error. I read in other threads that this can be fixed with the Autoscan function of the new GUI but that returns the error: "Error connecting to serial port"

Any help would be appreciated, thank you!

P.S. Working on Windows 10, OpenBCI GUI 4.0.3, Cyton V3 (has blue buttons), and trying to upgrade to latest firmware (3.1.2)
